Why not make the first mutation random and the rest is choice.
Or all "even" levels are random, while "odd" levels are choice.
Or, in order to reduce some risk of getting hopeless mutations, name six mutations of choice and roll a D6 to pick one "semi-randomly". Or D6 on normal roll, D3 on a double instead of a normal skill.
This would all lead to some radnomness, without creating completely useless players.
